It is known that a flag with the municipal coat of arms and name below, probably the first municipal flag, has been used since the term of José Haro de la Torre (2016-2018) or earlier. But since the start of the term of Javier Torres Rodríguez (2024-2027), it appears that the name has been removed; only the coat of arms is visible.

The coat of arms of Fresnillo was created in 1954 by Juan Antonio Tapia Varela, with the motive of the 400th anniversary of the foundation of Fresnillo on 2 September; he was recognized as the winner on 20 September, being declared as official beforehand in April. The border of the shield reads ORAT ATQUE LABORAT AB URBE CONDITA, meaning "A town that since its founding prays and works". At the bottom of the border, REAL DE MINAS DEL FRESNILLO. In the upper-left section, the Virgin of Candelaria, patron saint of Fresnillo, recognized by a candle in her right hand; to the upper-right, a shield, cogwheel, and crossed axe and spiked weapon, remembering the weapons used by the Indians and Spaniards plus the industry of Fresnillo. To the lower section, having as a background the Proaño Hill, a lone ash tree [Fresno] grows by a spring, remembering the origin of the municipal name. In the upper part is a crossed pick and shovel, remembering its mining. Diving the upper and lower areas is the foundation date, 2 de Septiembre de 1554.
