Is anything known about when they changed from the old flag to the new flag?

I'm not sure that the new flag completely replaced the old one. If you look to see http://www.city.miyakonojo.miyazaki.jp/ still the old mark in the header. Maybe it's used in parallel, as there are cases that I noticed on the web. As for the year, the earliest the 2006th when the city absorbed the towns of Takajo, Takazaki, Yamada and Yamanokuchi.

Curiously, in the footer it has the other emblem.
At the moment, it is, apparently, but then the bannerist of course would want to know why. Is this merely transition, or do the flags/symbols have different meanings?
My best bet is that this page is meant to says that the the two-coloured emblem is for the city itself.
Does this document tell us anything, beyond giving us a nice, but rather tiny construction sheet?

This document is simply the adoption of that emblem as the city emblem, on 1 January 2006.
The emblem is made up of a representation of three arrow tails pointing inwards, ending in a central circle, with another circle just outside it. The three arrows (三ツ矢 mittsu ya) mean "miya" and the upper arrow with the circle expresses the kanji 古 (ko, "old"), together representing a castle town as in the first part of the town's name 都 (miyako). The combining/overlapping circle symbolises peace and the arrows improving city conditions.
The current flag adoption document (including construction sheet ) is at http://www.city.miyakonojo.miyazaki.jp/mkj/reiki/reiki_int/reiki_honbun/r322RG00001147.html. It is dated from 18 January 2008, but is effective from 1 April 2008, and repeals the previous adoption of a flag in 2006. This is presumably the purple flag with city emblem in white, and indeed the photo Tomislav found with that flag is from July 2006.
The new flag is 2:3, with a centred emblem taking up 0.67 of the hoist and 0.53 of the width. The emblem is a depiction of a cherry blossom with one uppper petal in light blue (DIC 181 CMYK 100-30-0- 0), one lower on each side in dark blue (DIC 256 CMYK 100-100-0-0) and two lower petals in light green (DIC 638 CMYK 80-0-95-0). There is a white mountain shape left in the middle, with a strand of each colour running across it.
The flag symbolises the ideals of the citizen's charter [there may be a better name for this in English] of the city. Mt Kirishima is in the centre, with the colours across it representing wind blowing and clear water flowing. The cherry blossom petals represent the citizens coming together.
The green, covering the base of Mt Kirishima, represents beautiful nature, the dark blue the community walking together with kindess/consideration and the light blue endless possibilities for progress due to unceasing effort.
There is a policy for the use of the city emblem and city flag, adopted from 1 April 2009.

Use of the emblem requires a written application from the mayor, but the flag and the flag design are available for general use, like the national flag.
So I would say that Peter Hans was right in that the two symbols are both still used and the emblem is for city use only, however the flag bearing the emblem is no longer used.

Town Emblem

Most of Japanese municipalities use their emblem in the municipal flag however 13 municipalities don't use the emblem but specially designed charge in the flag.
The city emblem was adopted on Jan 1st 2006. The city emblem depicts three arrows (Miya) and the center circle (Ko). The ciecle symbolizes a concord and the arrows do growing city.
